seqxrefget |
Please help by correcting and extending the Wiki pages.
seqxrefget retrieves all cross-referenced data for a sequence entry. A list of hyperlinks to cross-referenced data is written to the screen and to file. The data iteself is written to a specified directory.

The output file (that is written to screen) consists of a simple list of hyperlinks to the data.
The data itself (written to the specified directory) is in whatever format provided by the database, typically HTML.

The EMBOSS database information file (db.dat) must be installed in the EMBOSS data directory and indexed. This is done automatically for typical installations.
Cross-references from a sequence entry to other resources are either "explicit" or "implicit" and are typically made from the database cross-reference (DR) line:
The links include:
| Program name | Description |
|---|---|
| abiview | Display the trace in an ABI sequencer file |
| coderet | Extract CDS, mRNA and translations from feature tables |
| entret | Retrieves sequence entries from flatfile databases and files |
| extractalign | Extract regions from a sequence alignment |
| infoalign | Display basic information about a multiple sequence alignment |
| infoseq | Display basic information about sequences |
| seqxref | Retrieve all database cross-references for a sequence entry |
| showalign | Display a multiple sequence alignment in pretty format |
| whichdb | Search all sequence databases for an entry and retrieve it |
